About Gene Expression & Genotyping
Welcome to UF ICBR Gene Expression and Genotyping Core (GE). Our up-to-date gene expression and genotyping analysis methods allow scientists to be on the cutting edge of research.
The Gene Expression & Genotyping core provides state-of-the-art technical services and consultation on Bulk and Single Cell RNA-Seq, 10x Visium Spatial Gene Expression, 16s metagenomics and single nucleotide polymorphism variant analysis on the ThemoFisher Axiom Genotyping platform.. QuantiGene RNA Assays measure up to 80 gene targets directly from both degraded and cross-linked RNA in FFPE tissues and blood, with no RNA purification required. The BioRad QX200 AutoDG Droplet Digital PCR System provides absolute quantification of target DNA or RNA molecules with greater precision and sensitivity than qPCR, the sensitivity of ddPCR System can facilitate expanded analysis of single cells. GE also provides a variety of basic molecular biology services such as nucleic acid isolation and quality assessment using the Agilent Bioanalyzer and TapeStation instruments.

Service Overview
The ICBR Gene Expression core utilizes automated liquid handling systems, including the SPT Dragonfly and Apricot platforms, to streamline next-generation sequencing (NGS) library preparation. These systems enable precise, low-volume reagent dispensing, improving reproducibility while reducing overall reagent costs.
We support a wide range of library construction workflows, including 16S rRNA sequencing, RNA-seq, DNA-seq, and whole-exome capture. Automation of these processes not only enhances efficiency and consistency across samples but also allows for scalable, high-throughput project execution.

This service allows the customer to do absolute quantification, rare allele detection, quantification using TaqMan SNP array and CNV (Copy Number Variation) in a more sensitive, specific, and precise way.
Agilent 2100 Bioanalyzer/2200 TapeStation Analysis (RNA DNA QC)
**Attention: If you are submitting libaries for a sequencing run in the NextGen core, please request their library evaluation services**
The Agilent 2100 Bioanalyzer and 2200 TapeStation system automatically perform the multiple steps of gel-based electrophoresis, replacing the need to run agarose gels to separate and quantitate your RNA or DNA samples. A software tool, RNA Integrity Number (RIN) can help scientists estimate the integrity of total RNA samples. Data is returned in the form of PDF.
Sample Concentration Measurement (RNA DNA QC)
Quantitate micro-volume of samples via NanoDrop, or Qubit. Please provide the DNA size if caculated nM concentration is needed.
RNA-Seq is a powerful research tool for expression and variant analysis. Its’ application includes quantifying mRNA abundance; determining the transcriptional structure of genes; start sits, 5′ and 3′ ends, and splicing patterns; comparably detecting the changing expression levels of each transcript during development and under different conditions. It picks up all sequences that are present in the cell, regardless of their annotation status.
Currently, we offer sequencing-based spatial transcriptomics platforms, including 10x Genomics Visium HD, Takara Trekker, and Illumina spatial transcriptomics solutions. These technologies enable high-resolution, spatially resolved gene expression profiling directly within tissue sections, allowing researchers to visualize where specific genes are active while preserving tissue architecture.
This application can be used for biomarker discovery, disease mechanism studies, and translational research. By integrating advanced sequencing with spatial context, we help researchers gain deeper insights into cellular heterogeneity, tissue organization, and complex biological interactions.
The primary platform we offer is the 10x Genomics Chromium X system. This instrument is designed to capture thousands of single cells and combine them with reagents and gel beads, each containing barcoded oligonucleotides, within emulsion droplets (GEMs) to enable a wide range of assays.
Our current applications include Single-Cell Gene Expression (scRNA-seq), Single-Nucleus RNA Sequencing (snRNA-seq), Single-Cell Immune Profiling (TCR/BCR, V(D)J), Single-Cell ATAC-seq, Single-Cell Multiome (Gene Expression + ATAC), Cell Surface Protein Profiling (CITE-seq / Feature Barcoding), and Intracellular Protein Analysis.
In addition, we provide single-cell analysis solutions from other platforms, including Parse Biosciences, Illumina PIPseq, and Takara plate-based systems.
We are also pleased to announce the recent acquisition of the Flex single-cell system, which enables microbiome-focused single-cell analysis.
General Service (qPCR)
qPCR analysis offered at Gene Expression and Genotyping are: SYBR® or TaqMan™ reagents allowing absolute, relative, relative standard or comparative Ct quantification. Services includes but not limited to qPCR Absolute Quantification Data Analysis/Per Standard Curve; RT Profiler PCR arrays – chemistry; qPCR post amplification read (SNP); qPCR Mid service on CFX (1 plate); qPCR Plate set-up for 384 well Absolute Quantitation; qPCR primer and probe sets assay design.
Quantification of NextGen Sequencing libraries by qPCR
This method is widely used because its ability to target adapter sequences for a specific sequences in NextGen libraries. It enables accurate quantification of NextGen libraries. It measures the functional molecular of the libraries.
SYBR Green-based Detection (qPCR)
This real-time PCR assay uses SYBR Green Chemistry to detect PCR products as it accumulate during real time PCR process.
TaqMan-based Detection (qPCR)
This real-time PCR assay consists a target-specific probe and two gene specific primes that can increase the specificity of quantification PCR. The fluorescence single generated by probe allows quantitate measurements of the accumulated PCR product and increases the specificity of gene detection.

| Flow Cytometry Course | Courses | Cytometry | Flow Cytometry Course This course is designed to provide a comprehensive introduction to flow cytometry, covering both the theoretical foundations and practical applications of the technique. Participants will gain a clear understanding of how flow cytometry works, including key principles behind instrumentation and data acquisition. The course will guide users through essential aspects of instrument operation, proper experimental design, and the implementation of appropriate controls. Hands-on training is a central component of the course. Participants will learn proper instrument operation and acquire data using beads and a stained 7-color PBMC panel. Following data acquisition, the course will cover critical analysis techniques, including compensation setup on conventional cytometers and spectral unmixing with autofluorescence extraction on spectral instrument. These topics and practical skills are essential for both new and experienced users, ensuring accurate data generation and effective application of flow cytometry in daily research workflows. Certificate of completion provided for the attendees. Course contents include introduction to flow cytometry instrumentation covering fluidics, optics, and electronics, proper voltage setup and its importance in data quality, understanding staining index and titration (MFI) curves, correct use of controls including unstained, positive/negative, and biological controls, use of Fc block to prevent non-specific staining, proper compensation and use of FMO (fluorescence minus one) controls, and hands-on acquisition of human peripheral blood mononuclear cells (PBMCs) using a basic 7-color panel.
